For me, it probably has to be Pac-Man 2: The New Adventures. Yes, I admit, It's fun trying to ruin Pacman's day.

I don't know if it was underrated, but I played and loved the crap out of Freelancer and no one seems to talk about it much.
However, whenever I seem to bring it up there's always at least one person who knows those feels.

I'd have to go with Banjo-Kazooie: Nuts & Bolts. Not a proper sequel, but I loved every minute of it.
Except for Klungo's Arcade; those levels can **** right off.

The Lord of The Rings: The Fellowship of the Ring.
I love this game to death. It's a by-the-book interpretation of Lotr, and it's not about killing things as much as adventuring.
The Witcher.
The second game has received much acclaim (And rightly so), but I also enjoyed the heck out of the first game. It was all kinds of fun, and had one of the most engrossing stories of any RPG I've ever played.
Star Trek: Elite Force 2.
While not really a gem, I loved this game almost as much as the first. The biggest complaints I have are with the poor supporting characters, and a loss of atmosphere at the end of the game. And Kleeya. Oh goodness, I hated her. XD
Star Wars: Knights of the Old Republic II: The Sith Lords.
I loved the first KOTOR to death, but oh man. The sequel improved things in almost every way. The alignment and influence mechanics are awesome, the story is a good deal darker, and the combat/item/power mechanics are so many times better. And yet, it's still underrated.
There's a lot more, I just can't remember them right now. XD

I also forgot about Sonic Heroes. I say underrated because I remember many Sonic fans hating it when it came out (the initial concept is kind of hard to swallow at first). But the level design was a surprising nod to the original games.
