It's been such a long time since I read the books. I would throw in a reference to Tom Bombadil and give Arwen a lesser role. Saruman would not have died at Isenguard.

The movies are already awesome.

(Not to mention my favorite movies in general.)
(Though umm... yes, a reference to Tom Bombadil would probably be good.)

Wouldn't reboot it, just edit it a couple things.
The scene where Frodo sends Sam away because of Gollum's little frame job? Gone. Complete violation of character.
If possible, get Sam to be more of the bumbling, even ignorant, hobbit following Frodo who really has to find his own strength throughout the books. His character development is lost. The scene where he takes the ring because he thinks Frodo is dead is supposed to be a monumental moment for his character, but it just comes off as more of the same. Sam is the quintessential hobbit who likes gardening and eating and knows little else, but through his loyalty and friendship, becomes a ring bearer and and lends his hand to forever shaping middle earth. I'd capture more of that.
Also, rework the Battle at the Black Gate. It was rushed and lost of a lot of continuity and emotional oomph. Thankfully, the cut out the part where Sauron makes an appearance. If you watch it again, it becomes pretty clear they cut it out through editing and CG.

Everyone, please take note of where I placed this thread. 
As for what I'd do. I'd give the ring a much more scientific explanation. A realistic LOTR universe won't really go well with magic. I'm also thinking that the Elves could just be highly evolved humans (think X-Men) and that the orcs are experiments of them and any other "mythological" creatures would just be mutated or genetically altered humans or animals. Like the fell beasts-- they would be cloned dinosaurs done Jurassic Park style, with troll DNA filling in the "genetic code gap".

I know you're joking, but, c'mon.

I fully understand and respect Jackson's decision to cut it, but dang, I would have loved to see the scouring of the Shire.

I remember watching the behind-the-scenes and Phillipa Boyens was going on about how it was just such a great idea and it filled in so many blanks and just added so much to the characters and I threw so many things at my television.
I cannot stand watching that scene. At all.

Phillipa Boyens is a by-word in my family's household. Her smug bragging about how "gollum" never won and how he deserved to win. Bah.
