It just doesn't feel as polished as the first two games. You could see glimpses in Brohood of how the yearly release schedule was going to hurt the series and with ACR you see it in full effect. It's not as smooth as AC2(one of my favorite games ever). They've also added too much stuff that really doesn't fit. You are an assassin, but they've got tower defense missions where you are commanding people like it's some kind of military game. There's just a lot of stuff I don't like about it.
I guess my only suggestion is to start ignoring the tower defense sections.
I played and beat ACR and loved it... but only after I said "screw it" (I didn't actually say "screw it") to the tower defense sections. They're broken, the mechanics are aggravating, and they get to the point where there's no chance unless you play exactly as the designers wanted you to. The trick, however, is that they're not necessary. Unlike the Borgia towers in AC:Brotherhood, the tower defense sections offer no benefit to you except for achievements... and if you want those, the game allows you to roam after the main story is completed.
So basically, ignore the tower defense stuff, have fun with the game, enjoy the story (which is actually pretty good if a little uneven), and your experience with the game will improve greatly.
